[Termes IGN] série temporelleRésumé : (auteur) Reliable estimates of poplar plantations area are not available at the French national scale due to the unsuitability and low update rate of existing forest databases for this short-rotation species. While supervised classification methods have been shown to be highly accurate in mapping forest cover from remotely sensed images, their performance depends to a great extent on the labelled samples used to build the models. In addition to their high acquisition cost, such samples are often scarce and not fully representative of the variability in class distributions. Consequently, when classification models are applied to large areas with high intra-class variance, they generally yield poor accuracies because of data shift issues. In this paper, we propose the use of active learning to efficiently adapt a classifier trained on a source image to spatially distinct target images with minimal labelling effort and without sacrificing the classification performance. The adaptation consists in actively adding to the initial local model new relevant training samples from other areas in a cascade that iteratively improves the generalisation capabilities of the classifier leading to a global model tailored to these different areas. This active selection relies on uncertainty sampling to directly focus on the most informative pixels for which the algorithm is the least certain of their class labels. Experiments conducted on Sentinel-2 time series revealed their high capacity to identify poplar plantations at a local scale with an average F-score ranging from 89.5% to 99.3%. For large area adaptation, the results showed that when the same number of training samples was used, active learning outperformed random sampling by up to 5% of the overall accuracy and up to 12% of the class F-score. Additionally, and depending on the class considered, the random sampling model required up to 50% more samples to achieve the same performance of an active learning-based model. Moreover, the results demonstrate the suitability of the derived global model to accurately map poplar plantations among other tree species with overall accuracy values up to 14% higher than those obtained with local models. The proposed approach paves the way for a national scale mapping in an operational context. We used a retrospective approach to monitor genomic changes in oak trees since the Little Ice Age (LIA). Allelic frequency changes were assessed from whole-genome pooled sequences for four age-structured cohorts of sessile oak (Quercus petraea) dating back to 1680, in each of three different oak forests in France. The genetic covariances of allelic frequency changes increased between successive time periods, highlighting genome-wide effects of linked selection. We found imprints of convergent linked selection in the three forests during the late LIA, and a shift of selection during more recent time periods. The changes in allelic covariances within and between forests mirrored the documented changes in the occurrence of extreme events (droughts and frosts) over the last three hundred years. The genomic regions with the highest covariances were enriched in genes involved in plant responses to pathogens and abiotic stresses (temperature and drought). These responses are consistent with the reported sequence of frost (or drought) and disease damage ultimately leading to the oak dieback after extreme events. Our results therefore provide evidence of selection operating on long-lived species during recent climatic changes. Si ces espèces jouent un rôle clé dans le fonctionnement des écosystèmes forestiers, le niveau actuel des populations compromet le processus de régénération forestière de certaines essences cruciales pour la filière sylvicole telles que les chênes sessile et pédonculé (Quercus robur et Q. petraea). L’objectif de cette thèse est de quantifier et décrire les mécanismes sous-jacent de la contrainte exercée par les cervidés sur la régénération et d’identifier dans quelle mesure certaines opérations sylvicoles (coupe, dégagement et pose d’enclos) influencent cette contrainte. L’analyse de la composition de panses de cerf et de chevreuil sur le site de La Petite Pierre (Vosges) a permis de montrer que les glands de chêne représentaient une ressource significative dans le régime alimentaire de ces deux espèces, mais que leur consommation de gland saturait les années de forte fructification. Par des approches expérimentales, nous avons mis en évidence que l’abroutissement de la pousse apicale réduisait toujours la croissance en hauteur des semis que ce soit en condition de terrain, ou en pépinière, et que ce phénomène s’expliquait par une faible plasticité d’allocation des ressources pour compenser la perte de tissu. L’analyse d’un résultat d’un réseau d’enclos-exclos répartis sur plusieurs sites en France et en Suède a permis de montrer que la coupe d’arbre adulte pour augmenter l’ouverture de la canopée accentuait l’effet négatif des cervidés sur la croissance et la survie de jeunes semis de chêne, via une plus forte fréquentation des cervidés dans les patches de régénération ouverts. Enfin, suite à l’implémentant du processus d’herbivorie dans un modèle de dynamique forestière (bibliothèque Régénération de CAPSIS), j’ai effectué des simulations suggérant que sous une forte pression d’herbivorie, des opérations de dégagement moins fréquentes et maintenant des espèces accompagnatrices appétentes comme le charme permettrait de réduire l’influence négative des cervidés sur la croissance du chêne. En conclusion, les résultats de cette thèse étayent l’hypothèse que les cervidés représentent une contrainte significative pour le processus de régénération du chêne, mais suggère qu’une gestion de la végétation de sous-bois adaptée permettrait de réduire cette contrainte et de se rapprocher d’un équilibre plus durable entre faune sauvage et activités sylvicoles. [Termes IGN] variation saisonnièreMots-clés libres : Pteridium aquilinum Résumé : (auteur) In this study, a dense Copernicus Sentinel-1 time series is analyzed to gain a better understanding of the influence of undergrowth vegetation, in particular of eagle fern (Pteridium aquilinum), on the C-band SAR signal in a temperate forest in the Free State of Thuringia, Germany. Even if signals from the ground below the canopy may not be expected at C-band, previous studies showed seasonal fluctuations of the backscatter for temperate forests without canopy closure, notably for evergreen coniferous stands. Many factors can be responsible for these observed fluctuations, but in this study, we analyze one possible factor: the presence of undergrowth vegetation, in particular, of fern. Especially, the Sentinel-1 backscatter signal is analyzed for different acquisition configurations regarding its temporal and its spatial stability at different growth stages. This time series study shows that a difference of backscattered signal of up to 0.7 dB exists between forest patches with a dense fern density in the understory and the ones with low undergrowth vegetation. This signal difference depends on the season and is remarkably strong comparing winter (no fern undergrowth) with summer (major fern undergrowth). Comparatively very little is known on actual and potential impacts of this pathogen in forests, in the native (North American) and introduced (European) regions, respectively. The present review aims to address important questions related to the threat posed by X. fastidiosa to European forests, such as the following: What are the symptoms, hosts and impact of bacterial leaf scorch caused by X. fastidiosa on trees in North America? Which forest tree species have been found infected in the introduction area in Europe? How does X. fastidiosa cause disease in susceptible hosts? Are there any X. fastidiosa genotypes (subspecies and sequence types) specifically associated with forest trees? How is X. fastidiosa transmitted? What are the known and potential vectors for forest trees? How does vector ecology affect disease? Is the distribution of X. fastidiosa, especially the strains associated with trees, restricted by climatic factors? Is disease risk for trees different in forest ecosystems as compared with urban settings? We conclude by pointing to important knowledge gaps related to all these questions and strongly advocate for more research about the Xylella-forest pathosystems, in both North America and Europe.
