La situation critique des récifs coralliens plaide pour l’amélioration des méthodes de suivi, afin d’assister la mise en œuvre de mesures de conservation efficaces. Aujourd’hui, les nouvelles technologies aident les chercheurs et gestionnaires à recueillir des informations spatio-temporelles de haute précision. Parmi elles, la photogrammétrie par Structure-from-Motion (SfM) permet de créer des modèles tridimensionnels et de cartographier les zones récifales à partir de photos, afin de réaliser des suivis quantitatifs des communautés benthiques. Quatre objectifs ont structuré cette thèse : 1) définir des protocoles de photogrammétrie sous-marine pour créer des modèles 3D des colonies coralliennes et des récifs permettant de mener des analyses physiques et écologiques, 2) développer de nouveaux descripteurs quantitatifs de l'habitat récifal, 3) déterminer les liens entre ces descripteurs et les fonctions clés assurées par les assemblages de poissons associés, 4) comparer les méthodes photogrammétriques avec une méthode de suivi traditionnellement employée, le Line Intercept Transect (LIT). Au total, 120 colonies coralliennes, 24 paysages récifaux de pentes externes et deux structures artificielles (digues) ont été modélisés dans deux régions biogéographiques : la Nouvelle-Calédonie (océan Pacifique), l'île d'Europa et La Réunion (océan Indien). Deux protocoles photogrammétriques ont été mis au point, correspondant aux deux échelles d'étude : la colonie de corail (≤ 2 m3) et les paysages récifaux et digues (> 100 m2). Les analyses des modèles 3D de colonies coralliennes ont fourni des mesures 2D et 3D permettant de quantifier le volume de refuge qu’elles offrent. Des modèles linéaires de prédiction ont ensuite été développés pour estimer la capacité de refuge à l’échelle des paysages récifaux. La cartographie des paysages récifaux a permis le calcul de 22 nouveaux descripteurs de l'habitat. Parmi eux, sept ont été retenus pour leur pertinence (la complexité de la surface, la capacité et la diversité des refuges, l’abondance des colonies branchues, tabulaires et massives, et le recouvrement corallienne totale), expliquant respectivement 63 % et 70 % de la distribution des biomasses et des abondances de poissons. L’importance de ces descripteurs pour le maintien de la diversité et la biomasse des groupes de poissons assurant des fonctions clés écosystémiques (herbivorie-bioérosion, production secondaire, assimilation du plancton, prédation, broutage des polypes coralliens) a été montrée. Des comparaisons entre les outils photogrammétriques et la méthode LIT ont révélé que la méthode d’analyse surfacique sur les orthomosaïques, couplée aux modèles numérique d’élévation, est la plus efficace en termes de temps et d’information écologique. Le LIT reste la méthode la moins chronophage et la plus efficace pour les identifications taxonomiques précises. En revanche, elle est la plus limitée en terme de représentativité de l'écosystème. Dans l'ensemble, les travaux de cette thèse ont démontré la pertinence des applications de la photogrammétrie sous-marine par SfM pour les études scientifiques, la gestion et les programmes de sensibilisation des environnements récifaux. En outre, les données collectées et les analyses réalisées contribuent à établir une base de référence pour améliorer les suivis et les mesures de gestion des récifs, et s’inscrivent dans les ambitieux objectifs de conservation du 21ème siècle. [Termes IGN] habitat forestierRésumé : (auteur) The Black Woodpecker (Dryocopus martius L.) is both an ecosystem engineer and an umbrella species: it has the capacity to modify its environment through cavity excavation, which in turn favors a large range of species that depend on cavities but are unable to dig them themselves (secondary cavity nesters). However, the factors driving cavity excavation by the Black woodpecker at the tree scale remain poorly known. We analyzed the characteristics of trees bearing Black Woodpecker cavities to assess the bird's local habitat requirements and their conservation potential as habitat trees. We compared the traits and characteristics of trees bearing Black Woodpecker cavities (n = 60) and control trees (n = 56) in two managed lowland broadleave-dominated forests in France. We hypothesized that: (i) Cavity-trees would have lower wood density and display more conks of fungi than control-trees; (ii) The local environment of cavity-trees would be less crowded than those of the control trees. In particular, the first branch would be higher up, and their first neighboring tree would be further away from cavity-trees compared to control-trees; (iii) Cavity-trees would display a higher number of other woodpecker cavities and more saproxylic microhabitats than the control-trees. We validated most of our hypotheses and showed that cavity trees differed significantly from their control counterparts. Black Woodpeckers excavate trees with softer wood and higher first branches in a less crowded environment, thus minimizing both the energy dedicated to cavity excavation and predation risk. Second, cavity-trees bear more microhabitats and play a complementary umbrella role than what was documented before. They also appear a good candidate for habitat-tree conservation. In terms of biodiversity-friendly management measures, it would be beneficial to favor large isolated standing trees devoid of low branches (notably beech), especially in stands dominated by other tree species. [Termes IGN] Populus nigraRésumé : (auteur) Le présent article fait état d’une expérimentation qui s’est déroulée en août 2017 sur un complexe d’îles de Loire d’environ 13 hectares, en aval d’Orléans et dont le sujet portait sur la détection automatique des habitats. Nous avons utilisé un drone couplé à un lidar avec des appareils photos dont un était modifié pour accéder aux infrarouges. Après différentes analyses, nous avons comparé nos prédictions à nos données de terrain classées selon la typologie des habitats de Loire (SIEL). Le kappa moyen (0,52) de notre carte reflète des discontinuités de qualité de prédiction notamment entre les milieux ouverts et semi-ouverts. Pour ces derniers, nos résultats montrent qu’il est préférable de rester au niveau supérieur de classification particulièrement pour les végétations de grèves. En revanche, le point positif de ce retour d’expérience montre que les cariçaies, les forêts à bois durs ainsi que dans une moindre mesure les peupleraies noires et les zones à Érable américain, sont correctement prédites. [Termes IGN] surveillance du littoralRésumé : (auteur) Developments in the capabilities and affordability of unmanned aerial vehicles (UAVs) have led to an explosion in their use for a range of ecological and agricultural remote sensing applications. However, the ubiquity of visible light cameras aboard readily available UAVs may be limiting the application of these devices for fine-scale, high taxonomic resolution monitoring. Here we compare the use of RGB and multispectral cameras deployed aboard UAVs for assessing intertidal and shallow subtidal marine macroalgae to a high taxonomic resolution. Our results show that the diverse spectral profiles of marine macroalgae naturally lend themselves to remote sensing and habitat classification. Furthermore, we show that biodiversity assessments, particularly in shallow subtidal habitats, are enhanced using six-band discrete wavelength multispectral sensors (81% accuracy, Cohen’s Kappa) compared to three-band broad channel RGB sensors (79% accuracy, Cohen’s Kappa) for 10 habitat classes. Combining broad band RGB signals and narrow band multispectral sensing further improved the accuracy of classification with a combined accuracy of 90% (Cohen’s Kappa). Despite notable improvements in accuracy with multispectral imaging, RGB sensors were highly capable of broad habitat classification and rivaled multispectral sensors for classifying intertidal habitats. High spatial scale monitoring of turbid exposed rocky reefs presents a unique set of challenges, but the limitations of more traditional methods can be overcome by targeting ideal conditions with UAVs. As such, it has the potential to provide regularly updated low-cost field samples for predictively mapping the spatial variations of geographic phenomena. The predictive mapping of geographic phenomena often requires representative samples for high mapping accuracy, but samples consisting of VGI observations are often not representative as they concentrate on specific geographic areas (i.e. spatial bias) due to the opportunistic nature of voluntary observation efforts. In this article, we propose a representativeness-directed approach to mitigate spatial bias in VGI for predictive mapping. The proposed approach defines and quantifies sample representativeness by comparing the probability distributions of sample locations and the mapping area in the environmental covariate space. Spatial bias is mitigated by weighting the sample locations to maximize their representativeness. The approach is evaluated using species habit suitability mapping as a case study. The results show that the accuracy of predictive mapping using weighted sample locations is higher than using unweighted sample locations. A positive relationship between sample representativeness and mapping accuracy is also observed, suggesting that sample representativeness is a valid indicator of predictive mapping accuracy. This approach mitigates spatial bias in VGI to improve predictive mapping accuracy.
